I have found that JabRef is an excellent, free, reference manager. I organize all my papers in it (it actually generates a .bib file). Then I use bibtex4word to reference the papers in word. Works great.

To overcome similar problem, I wrote a Add-in for Word 2007. It can import and export articles in BibTex, RIS, and other standard formats. Additionally, it can also directly import articles from websites such as Amazon, CiteSeer, Nature.com, ACM Portal, and many other. Checkout more about it over here
Link: http://ragrawal.wordpress.com/2009/03/07/releasing-reference-manager-beta-for-word-2007/

I agree. A remark, though, The STARTUP folder is dependent on the language of OS and/or MSWord.

In my language (Swedish) the folder has been named Autostart.
